In this paper, interaction of light with a piece of photonic crystal placed in a cylindrical waveguide with conductive walls is studied both analytically and computationally. First, the propagating modes in the waveguide (with square cross-section) and its dispersion relation is mentioned. Then, reflection and transmission coefficients from periodic index layers (i.e. a photonic crystal) within the waveguide are analytically found by the matrix optics. After finding the transmission coefficient and comparing it with that in free space, the effect of waveguide on the dispersion relation of photonic crystal is revealed. These two dispersion relations are the same for frequencies much larger than the cut-off frequency but they have distinct differences for frequencies near to it.
